That's strange.  I've used XIncludes for chapters for some time
and never had the problem of chapter numbers restarting.
The XIncludes are resolved prior to application of the
stylesheet, so I can't see how that would happen.  Can
you send me a small sample that illustrates the problem?
And can you mention what version of xsltproc you use?
