Regarding TOC indents in an article with FOP, I would first suggest trying version 1.69.1 of the stylesheets and making sure fop.extensions=1. That should at least provide the correct relative indents. Then look at using the toc.margin.properties attribute set to provide an overall indent for the TOC.
