Yes, it seems to be a FOP problem :( because the
background color is set in FO file but not in PDF. 

See the attached ZIP file for an example.

If there is a workaround please let me know. Because I
have tons of transparent PNGs and neither want to
change them nor change from FOP to a commercial FO
processor.
