The comment applies to ODF 1.0/SC2300/ODF 1.1. (under section 9.2.15)

ODF 1.2 Part 1 cd02, has the same text in section 17.573.  There is an additional statement that "This user coordinate system is used by the <draw:enhanced-geometry> element."  This case appears to be specific to <draw:custom-shape> and has nothing to do with svg:viewBox attributes on other shapes where it is permitted.

In addition to the problems with the viewBox being optionally ignored, there is also insufficient information to understand how it applies to the underlying (non-ViewBox) geometry of the shape element on which the attribute occurs.
