I have some clarification from Japan's DSig expert, Miyachi-san:

"Ex)
XmlDsig need reference file digest values.
If file are encrypted then digest values are original file ?
Or encrypted file digest values?

I think this answer is digest values are after encryption.
Because if we use decrypt target files then we need new Transform element for XmlDsig.

Then we cannot do encrypt after add signature.
Becase we need encrypted digest values.
Of cause we can add signatre after ecnrypted.

I think we need more info about encryption.
We cannot find these..."

I've also had some correspondence with Dennis Hamilton about this - either I'll add that to this issue or he will.
