It should be perfectly fine to describe a resource which has two URIs by its non-preferred URI since that may change over time without creating a need to update descriptors as the preferred URI changes. There could also be deployments where different protocols require different URI structures, and each will describe the same resource but with a different primary URI.

Of course, protocols can designate additional meaning to the Subject element and declare it as canonical for their use cases.
