The reason for this is that tex and pdftex have different ideas about what the default graphic filename extension should be. So, when we include graphics in the documents, we omit the extension. When you run the output through tex it automatically adds a .eps extension, and does the right thing. When you run the output through pdftex it looks for .pdf files first, before falling back to .png files. This ensures that you get high quality images whatever your final output. There are other options you might want to use (such as the url package) that might only apply to PDF output as well. So splitting them up is quite useful.
