Under the Adobe Reader 6.0.3 > Preferences > Multimedia tab, a setting for the preferred player exists. (On my Mac OSX machine, this is set to QuickTime). From the last posting on docbook-apps listserv, the FOP processor doesn't handle embedded movies for PDF output. Nevertheless, PDF output apparently can contain various format movies.
