This was part of the problem.  I had to add them to the catalog:

  has some useful help.

None of the distros I'm testing on update the catalog. (ubuntu, gentoo, 
fedora)

I"ll work on this more this evening. Thanks for the help.

The html and txt look good but the pdf doesn't.

fop now gives me these warnings:

findFOMaker
WARNING: Unknown formatting object http://www.w3.org/1998/Math/MathML^math

Ideas?
I'll look more into it this evening.
