For replacing contained entities I'd use PUT, it has 'replace' semantics.

Re "scope", "locking": the whole deep update is just a shorthand for batch requests. And as I can put lots of apparently unrelated single requests into one change set, I'd not impose any restrictions on the object graph here. This might (a) be tricky to express, or (b) force "dummy updates" of intermediate entities just to bring another set of links "into scope".
