I think markdown (source format) as normative variant is a solid choice.

We have structure in these documents that allows referencing individual 
words by references like section paragraph # sentence # word # for any 
commenter.

IMX line numbers often destroy any usability aspect for implementers and 
commenters alike, as the commenters have trouble copying the content for 
a constructive CURRENT_SITUATION vs. SUGGESTED_SITUATION
feedback and implementers also love these stray numbers that get
injected in the pdf output when line numbering is set.

Many centuries worked with books that had no line numbers :-)
