The idea behind base64 encoding the string is that you can then include it in other documents excetra and recover the string exactly.  The line breaks are not part of the base64 encoding so are ignored when  decoding the string.

Yes if there there are line breaks in the string they are encoded as part of the string..

I don't think anyone is suggesting doing the signature over the base64 string, only using the base64 encoded version for inclusion in XRDS documents so the detached signatures can still be verified.

Otherwise there won't be signed XRDs in the XRDS.

So what? If you included a base64 string, and a signature over --that-- string, why does it matter whether it has line breaks or not? The signature should validate against the base64 string --as given--.
