As Tobias indicated during the face to face, an AssemblyTemplate with no refs to any ApplicationComponentTemplates should be considered as "in repair" or "under construction". The point is that an Application Administrator may want to change and/or fix an application. In the process of doing this they may need to remove some ApplicationComponentTemplates and add others. There is the possibility that, at some point in time, the AssemblyTemplate will have no ApplicationComponentTemplates. Declaring, for example, that the ApplicationComponentTemplate "MUST never be in this state" just makes the Application Administrators job harder, since she or he would be required to juggle references in a certain order so as not to violate this constraint. It's easier to allow an AssemblyTemplate to be in this state but forbid the instantiation of an Assembly if there are no ApplicationComponentTemplates.
