I can use Xalan Java 2.0.0 with Docbook XSL 1.29 without
problems.  Your problem may be with your CLASSPATH
set up if it includes an older Xerces parser
rather than the Xerces 1.2.3 that comes with the
Xalan2 package.  

Try reading "docs/getstarted.html" in the Xalan2
distribution to make sure your Xalan2 setup is
working with their sample applications.

I've found XalanJ2 to be about three times as fast
as XalanJ1 when processing Docbook.
