I thought you said earlier that you were running Debian/Ubuntu.

If that's the case, then you don't need to do any setup at all for
using FOP, other than installing it, which you can do with:

  apt-get install fop

You should also do this:

  apt-get install xmlto

Once you've installed fop and xmlto, you can make a PDF this way:

  1. xmlto fo test.xml
  2. fop test.fo test.pdf
