Neil just finished installing the Drupal footNOTE module, per your request.
You should be able to just surround footnote text with <fn> and </fn> and it
will do the footnoting automatically.

I just tested (in preview mode only) by copying HTML exported by my outliner
(KnowIt) that included a huge multi-level numbered table of contents with
hyperlinks to corresponding section headings and subheads. It worked! 


But on the editing page and on the tips page, the list of allowable HTML tags
is incomplete, not matching the range of features enabled in TinyMCE. E.g.,
blockquotes, superscript and subscript are missing from the list. (I haven't
done a 1:1 comparison, so my list of missing tags may be incomplete.) 

Also, it would be wonderful if you might get the Drupal Footnote module enabled
at least in the plain text editor. <http://drupal.org/project/footnotes>.
Footnotes are a PITA to code in HTML and maintain proper squence and numbering
manually. Note that you would need to add the <div> tag to the present settings
for allowable HTML tags. 

Kudos to technical staff. The usability of the site just increased by at least
three orders of magnitude. For me,  being unable to work in my outliner and
then paste marked up text to a plain text editor has been pretty much a show
stopper for me, compounded by the bugs in the previous WYSIWYG editor that made
even slow creation of a linked table of contents impossible.
