By using the ebXML Messaging standard, the complete audit trails are 
available as a configurable mechanism and those logs may be archived and 
linked.  This captures the entire ebXML message digest including the 
payload.  If PDF/PDF-A is used for the payload, you maintain the 
archiving.   The ebXML Message also contains a mandatory CPAID so the 
CPA and its' referenced Business Process can also be archived.

Building such a system would keep the following information:

payloads
presentation of payloads (rendering)
manifest
technical delivery details
timestamp
acknowledgment (optional)
Digital signature records (optional)
binding to intent via CPP/CPA
binding to business process

and with a little extra coding

the ability to capture a complete set of message exchanges together as 
an audit trail

Would this functionality be sufficient of are there any gaps?
